I made a list of all the base classes in 3.5 D&D that I know of, and the name of the book they are found in. I decided to post it here so that it can act as a reference for anybody who wants it. The Players Handbook classes are listed first, and after that the rest are alphabetically by book.
Players Handbook:
Barbarian Bard Cleric Druid Fighter Monk Paladin Ranger Rogue Sorcerer Wizard
Complete Adventurer:
Ninja Scout Spellthief
Complete Arcane:
Warlock Warmage Wu Jen
Complete Divine:
Favored Soul Shugenja Spirit Shaman
Complete Warrior:
Hexblade Samurai Swashbuckler
Dragon Magic:
Dragonfire Adept
Dungeonscape:
Factotum
Expanded Psionics Handbook:
Psion Psychic Warrior Soulknife Wilder
Heroes of Horror:
Archivist Dread Necromancer
Magic of Incarnum:
Incarnate Soulborn Totemist
Miniatures Handbook*:
Marshal Healer
Players Handbook 2:
Beguiler Dragon Shaman Duskblade Knight
Tome of Battle: the Book of Nine Swords:
Crusader Swordsage Warblade
Tome of Magic:
Binder Shadowcaster Truenamer
*Miniatures Handbook also contains the Favored Soul and the Warmage, but I chose to only list those with Complete Divine and Complete Arcane, respectively.

Imagine how much bigger it would be if I started including third-party sources, or even Dragon magazine.

Imagine how much bigger it would be if I started including third-party sources, or even Dragon magazine. For sure. I think it would almost become useless due to the sheer size of the list.
